E41 indicates the firmware versions or configuration of the connected components do not match what the drive unit expects. It usually shows up after a component swap or a partial update. The bike may still work with limited functions. Also shown on Giant/Liv (SyncDrive) bikes, sometimes with a leading zero (E01) or as 'Er' followed by the number on older Yamaha displays.
